Single cell sequencing is transforming how researchers study complex biological systems by analyzing the genome, transcriptome or epigenome of individual cells rather than pooled cell populations. This approach reveals heterogeneity that bulk methods mask, such as rare cell types, transient cell states and subtle regulatory differences.
Technologically, single cell workflows involve isolating individual cells, amplifying their nucleic acids and sequencing them with high throughput platforms. Isolation can be achieved through microfluidic droplets, well based systems or physical sorting methods. Amplification strategies are carefully optimized to minimize technical noise and dropout, which are major challenges given the tiny amount of starting material per cell.
Applications are broad. In developmental biology, single cell RNA sequencing has mapped differentiation trajectories, showing how stem cells progressively acquire specialized fates. In neuroscience, it has enabled classification of neuronal subtypes and revealed region specific transcriptional signatures. In immunology, it has clarified clonal relationships, activation states and functional diversity within immune cell populations. Cancer research benefits from the ability to reconstruct tumor evolution, identify drug resistant subclones and profile the tumor microenvironment.
Multiomic extensions measure combinations of RNA, chromatin accessibility, DNA methylation, surface proteins and even spatial location within tissues. Coupling these layers allows more precise inference of regulatory networks and cell state transitions.
Despite rapid progress, challenges remain in data integration, standardization, lineage inference and accurate quantification in the presence of technical variability. Ongoing method development in experimental protocols, barcoding strategies and computational analysis continues to improve resolution, throughput and interpretability, making single cell sequencing a central tool in modern biology and precision medicine.
